Crystalman's memory is fixed, and he remembers what happened. He wasn't fast, or strong enough, to stop Agent P., and now Mega Man, Bass, Proto Man, and Wily are dead, with consequences extreme enough to ruin the world over.
The radiation from the explosion caused robots near the base to go insane, and randomly attack. These armies of robots wreaked havoc, and killed millions before they could be fully stopped. The area was then quarantined. Agent P.'s anger at Nega Man caused him to use the full power of the Matrix Code, just as Crystalman had done. The ending result killed them all, and the code was lost.
